I'm new to Google Analytics, but I think the reason might be that Google does not count robots since robots do not reference javascript.
We have a similar set up with our company site and our stats read similar to yours. After checking the referring urls on our server side stats - I saw that alot of them were robots - alot of which were internally generated by tests run by our programmers.
So I would also trust the Google stats!
