Google is seeing the 2 pages as different, meaning it does not know that index.php is the same page as when you type in the domain name.
You prob have internal links straight to index.php and external links link straight to index.php which is why the page rank is higher for this page but not the domain. Page rank is aimed at an individual page NOT the overall site. To fix this, 1. make sure that both domain address and index.php return the same exact page, meaning you dont have any active code that may change something. 2. setup a site map xml file 3. make sure the sitemap xml is referenced in the robots.txt file 4. install Google analytics and in the setup mark which page is the home page Give it about a month and all should be sorted. |

That happened to me once too actually some time ago. The index.php had PR4 and domain name PR3. What I did is, I made sure, that all links leading to home page ends exactly like: "www.example.com" but not like "www.example.com/index.php" and that's it. It fixed up on next PR update.
