I don't really now how their doing this detection. Only Goolge knows how because its their own formula.
But IMO they're doing it based on link paterns wherein they tend to track where all incoming links and out going links of a site is coming from. And trace those links who are associated with link spamming sites that sell links to manipulate SERP.

but sometimes those who sells links their site doesn't look like they are selling one! It is still a mystery or do you have any added information for this link pattern?

That's all I have for link patterns...

Here's an additional info from Google’s Adam Lasnik on their view about paid links detection:

"Google looks for are patterns that suggest money is being exchanged for links. A casino site buying a link from a blog about gardening, would raise a red flag, said Lasnik. As would an influx of links in a single day."

Google is finding it really difficult to detect suspicious paid links but they are doing the best they can to prevent such acts to manipulate SERP.
Anybody can find a way to skip with this google detection but definitely not all...

In regards to the paid links. It depends. I attended SMX and one of the speakers was the CEO and founder of a respectable SEO company. She actually said paid links aren't bad. Depending on the site you are getting a link from of course. She said there are some programs you can pay $50.00 for a lifetime link (or was it a year link). This wasn't a sales pitch she was tossing at us, i know that because her company doesn't offer paid links. But she did say they are a good source of links.

Of course you want to stay away from farms, porn, and anything else Google frowns upon.

Of course, you should never ever put all your eggs in one basket. You should always be on the hunt for new links. Though linking may be one of the hardest and time consuming factors of optimization it is critical in your campaign. Buying a link here and there wont hurt, but you don't want to just stop there. Link hunting is always in season so never stop hunting.

I don't think this will penalized your sites since you said that there's no link farm or spam in your site, there's nothing to worry about if the backlinks are related and relevant to your site especially if it is a good sites.
